Sounds like your voltage is too low - did you check the voltage with a DMM ? Happen to be using an AGU glass cylinder fuse ?

If the subs are still working then, yes, they are fine. I suggest turning the boost all the way down, or at least almost all the way down and using the gain to adjust the level of output. Set the LPF about half way up and the subsonic around 1/4 - 1/3 turn up (whatever sounds best).
