I have heard a clicking noise coming from speakers when you increase and decrease volume, the HU was decreasing output voltage too rapidly and causing gaps in the signal.

No, it was playing for a couple minutes at about a quarter to a thurd volume and started poppling a little. I don't think the amps were in protect. Check the HU, all the wires, output voltage, everything.

Positive to positive and negative to negative for the batteries. Pretend like you have one big battery, there is no use in having a designated mid/highs battery, and the same for subs. Use buss bard on your rear batteries so you can have a lot of wire on it, linking the batteries and also for your amplifiers. P.S. Lose the caps, it makes it incredibly hard to read.
