I've still got the Acoustic Visions XJ15 sitting in my closet. It likes giant ported boxes tuned low and stuffed with polyfill. We can port the bad box to 25hz () an get 7.4 cubes out of it.. plus whatever 6.5lb's of polyfill does. This still might work.

Mark and I fucked up big time on a box tonight. Forgot to calculate port area into total internal volume. We needed an 8.5 cube internal box.. ended up with like 4.5 after the port and the woofers. SHIT.

Perfect Amp for D2's
You want your power at 2 or .5 ohms. Since .5 is a little harder on your electrical system, lets go for 2 ohms. (Wire like this) The Kicker ZX2500.1 would do nice.

SQ competitior out of a 08' F250
A sealed or properly clayed Infinite Baffle enclosure will increase midbass response significantly. As far as crossover points go, You'll need to see if you can find what Focal recommends for them. Start there and work your way up or down until the sound starts to blend. typically you get your Midbass gain set first with the crossover, then the midrange blended to that and finally the tweeter. For Time alignment, you'll need a Time alignment tool (not sure if the 360 has one built in) you'll play a response out of the midbass, then the midrange and then the tweet, you'll then add delay to the midrange and the tweet to draw them back to the midbass. FINALLY, after all that, you'll delay the front comps back even further (as a whole) to the subs. Don't delay the subs, delay everything else to the subs. You'll set the listening mic at the primary listening position. It's a lot easier than it sounds.

If you have batteries in the back, it wouldn't hurt to run a line of 1/0awg to each battery from the alt.

Enclosure help for 06' RE XXX 15
SQ in a ported box is decently hard to attain with most woofers. Some do it quite well (SI Mag, SSA ICON) and some don't do so well. For great low end extension and flat response, you're on the right track with the Sealed sub option.

^ you'll have no problem sounding better than the BL you currently have with the ICON's You didn't really mention whether you have the BL in a ported or sealed box (I'd hope ported) and what it's tuned to if ported.

Problem
Try swapping the good amp in place of the bad amp. If it works, we can rule out the wiring in your car. If the good amp doesn't work, then the problem is somewhere in your car.

Bigger alternator for Lexus IS 220D?
Have you tried a local alternator shop to see if you can re-wind yours to a higher amperage? Another option is to find a larger Lexus or Toyota alternator and see if it will fit on your car. Although, 130a seems about as high as I've ever seen a stock Toyota alt.

If you're worried about hearing the low end in the car, I would vote for the ported option, and use an Aero port up to the deck and into the car.

Problem
If you thoroughly checked all the connections and tested the sub on another amp (and the sub was fine), it might be a bad amp. When you tested the sub on another amp, did you swap the new amp with your old amp, or did you take the sub out of your car and move it to the new amp?

Help me out with picking a set-up
You want the next setup to be louder than an 18" BL on 1200w, and you want it to sound better as well. If you end up going with the 12" ICON's.. I'd use a 5^3ft, dual chamber box tuned to 30-33hz. They should get plenty loud on 1200w each.

More than likely its just because its inverted. Try running it in the box and see how it sounds. And btw.. "gain at halfway" isn't a really good measuring point. You need to set your gains using an Oscilloscope to prevent clipping the amp
