Hmm..you have 3.02 cuft to work with, not going to be enough for slot port either. What's the possibility to use only 2 sub?

The 6 inch aero would cover you on port area, but it would be over 20" long to get you tuned to below 35 Hz. You are better off making a slotted port.

Total internal volume of box = (net volume) + (woofer displacement) + ( port volume = wood + air) + ( braces & 45's if applicable) Net volume is the volume the woofer see in the box after all displacement, which is recommended by most manufacturer, say for example, for a 12'' sub the net that can be used is between 1.75 to 2.5 cuft.
Draining the system completely?
Subsonic is like a high pass filter, it plays frequencies above the set point and attenuates frequencies below to prevent damage to the sub in the box.
On the amp: Where is you subsonic set at? Where is your crossover set at? What is the model and name of your hu? Does it have have on/off for the sub controll? Does it have have a sub low pass filter? Did you buy the amp new?
