Start with checking your ground on your amp. Also try a different source like an iPOD and see if that will make the amp cut out as it's turned up. RCA's could also be a culprit.

If you have a variable subsonic filter and set the gains properly you should be just fine. displacement for 3 4" aeros is somewhere around 589.5inch^3.

Give yourself 1ft^3 each woofer net. 5ft^3 at 32hz you will need 3 4" aeros with a length of 14.7".

I would say 2 4"aeros would be more than enough.
Looks good man! I like where you hid the passive crossovers. I see you went with the "Shallow" mount DD's.
You can normally run 50% less port area on aeros vs standard slot. I did 4 4" aeros in 7ft^3 tuned to 37hz for my 18" IA Death Row and it moves some serious air.
No rca out just the slave master in and out. How many rca outs does your deck have?

I would contact Hybrid and let them know what your problem is and see what they say. Sounds like something might be wrong with your passive crossover network.
